They should both be mapped InputGunX and InputGunY, and the others should be left blank.

Which inputs did you add manually to the ini file ?
I can get it to work with the controller but only works in fixed regimental patterns ( 9 positions )
I tried copying your ini file over to mine but not luck - infact it was even more incompatable

Coming from Supermodel Discord, here's the file that is noob-friendly for those who are having trouble calibrating the gun controls in LA Machineguns:

Hi everyone!
I have been desperate for a while trying to run the three games for light gun (In my case I want to play with the touch controller through Virtual Desktop, since I do not have a gun)
With The Lost World I had no problem with the version of Supermodel 0.2a, except that I don't know how to map the coin and player buttons for the controller.

With 0.3a WIP SVN r789 the aim was not going, but thanks to you I have been able to configure it for The Lost World and Ocean Hunt, but not for L.A. Machine gun.
In addition, the mouse trigger buttons do not work in any of that version.

The easy thing would be to send me the already configured .ini but I would like to learn to do it myself.
But with the service menu I get nothing and the .ini bundles me.

Could you help me?

I guess i should have posted here instead, i was able to use the updated NVRAM file to get my analog yoke from my star wars arcade 1up cabinet to work with both games. However, i still need to invert my Y-Axis and have tried changing the .ini settings

I've tried updating the supermodel.ini settings with the following settings:
