I've played Supermodel with 2 different graphics cards and encountered the same problem...
CPU: Intel Core i7 4770
GPU: Nvidia GTX 970 / AMD RX 6600
RAM: 16GB DDR3
I've been enjoying this emulator for the past several months, but the only game I can get to run at 60fps is Sega Super GT, which only dips when alot of cars file up on-screen or abrupt lighting changes.Sega Rally 2 likes to fluctuate from 44fps to 47fps, and Daytona USA 2 likes to fluctuate between 52fps and 57fps.
I get random sound effects in mostly Sega Super GT. I think I got one in Daytona USA 2 once, as well. Haven't experienced these sound errors in any other game, but I recorded a YouTube video of a cat meowing in-game during a Sega Super GT race. The cat meowing isn't the only error that can happen, sometimes the collision sound goes crazy, a dog barks, or any number of things.
Same performance on both cards, so I thought it was my motherboard until I saw the following link, so I updated every driver I could think of:

One time, a cat meowed at the title screen instead of the announcer speaking. Thanks in advance for any assistance. These are some of my very favorite arcade games.

I've heard the cat meowing thing lately as well. I'm not sure when this change occurred but I suspect it has something to do with recent changes to the sound board communication code.
As for perf issues, your graphics card is probably too old to handle the new engine performantly.

The RX 6600 would be too old, too? At any rate, I've tried using the old 3D engine and I don't notice any performance change whatsoever. I've tried using different sound options and different rending options with negligible difference in performance. Perhaps I can find an older build to see what has changed.
I was just playing on the Beginner Night stage. It's the only course that I almost just can't play. I've tried AMD's triple buffering, but I feel like it made things worse. I'll play around and post whatever I find, if I do find solutions.
UPDATE: I rolled my AMD driver back, as I heard the latest drivers were giving people issues on all sorts of games, and seemingly not the old OpenGL issues, but that didn't work. However, I am trying the earliest 0.3a snapshot and am getting an amazing 60fps in Sega Rally 2. I assume it's currently best to stick to the earlier snapshots on some systems.

I don't think the legacy engine changed at all since the earliest 0.3a snapshot so it's possible you were not actually using it? To ensure it was being used, check Supermodel.log afterwards. The entire runtime configuration is dumped there (look for the New3DEngine setting).
Over time, I believe Supermodel's new 3D engine should have become slower for you but elsewhere, the emulator should be a bit faster (e.g., the 2D rendering code was recently reworked). So if you were indeed using the legacy engine in both snapshots, that's suspicious.
